When the time is right they delete the original email with the invoice and create another email with a fake invoice (bank details modified) and send that and delete from sent mail They dont 'intercept' the emails they have passwords for people 365 logins (as people re-use credentials and submit their passwords in phisihng scams) so the fraudster has access to the mail account, they monitor the traffic and conversations and create mail rules that delete stuff from the hacked mailbox to the other target.

Encryption will not necessary stop emails being sent to 3rd party as that may have something to do with email forwarding.
